Exactly one year after the preprint came out (!), our revised manuscript on predicting epistatic interactions in SARS-CoV-2 is out in Genome Biology! We added experimental validations and a visual explanation of our samples weighting scheme (link in the next tweet)

Did AlphaFold solve the protein folding problem? ...Not yet! AF2 predicts static structures, usually the native state by default. However, we found AF2 can generate structures aligning well with known folding intermediates. biorxiv.org/content/10.110… Alberto Perez UF Chemistry 1/n

We report many proteins not predicted by the genetic code. They are stable & abundant O( 10³ ) copies / cell. Generative mechanisms include codon-anticodon mismatches & RNA modifications. Their abundance depends on codon frequency & protein stability. biorxiv.org/content/10.110…

It is still a bit early but I am co-organizing the next Nework Biology CSHL meeting (March 2025) and I am hoping that, among other things, it will be a great chance to think about the intersection of computational and experimental methods n this area meetings.cshl.edu/meetings.aspx?…

While I can't objectively rank our work against that of other teams it is easier to rank different projects from our group in my perception of value to others. This perception quite a lot of times does not match how it is received by editors/reviewers.

Ancestral Sequence Reconstruction is a powerful approach for inferring evolutionary trajectories. How powerful is it for young de novo sequences, though? academic.oup.com/gbe/article/16…

We've started IND-enabling studies on a small molecule corrector for Rho-associated autosomal dominant retinitis pigmentosa (Rho-adRP). I thought it would be fun to spend some time walking through our approach and why we are excited. Long 🧵1/

Super excited to share our latest work on the native in-cell organization of the mitochondrial respiratory chain 🥳 Using cryo-electron tomography🔬, we show how the respiratory complexes (and other complexes) are organized inside native mitochondria!  biorxiv.org/content/10.110…

Deepmind white paper on protein design. I guess it is unclear if this is their version of preprints or if their new normal is white papers without detailed methods. deepmind.google/discover/blog/…
